Hazard was taken off after 73 minutes at Old Trafford, with Jesse Lingard scoring the United winner just two minutes later.
Courtois has expressed his frustration, which comes in the shadow of Chelsea putting contract talks with the goalkeeper on hold amid interest from
Real Madrid.
Courtois told Belgian radio station Play Sports: 'After our goal, we conceded a counter-attacking goal just like last Tuesday but in the second half we had less of the ball, but even then we should never have lost this match
'If you do not do the small things well in top matches, you lose, which is what happened today.
'I have no explanation for the sub of Hazard. I had not expected him to take him off but it is a choice of the manager. He must explain. I can't look into his head.
'Players like Eden should have 90 minutes on the pitch. He can always bring something extra offensive.'
Conte's decision to remove his most effective attacking outlet is a decision which has drawn criticism, as it leaves Chelsea outside the Premier League top four.
Hazard was recently ranked as the most effective dribbler in Europe's top five leagues by the CEIS Football Observatory.
