I just stick the shits into folders for each specific console/computer. MAME roms have their own folder outside of these. Dos games have their own environment that I just point to in DOSBox.
I guess maybe it's more work for those handhelds???

Hocus Pocus is a neat little puzzle platformer
The original Grand Theft Auto is a nice one. This video is using the the 3DFX DOS version, the non-accellerated one is a bit more pixelated.
For first person shooters, there's a shitload of them: Doom, Quake, Rise of the Triads, Heretic and Hexen, Duke Nukem 3D, Blood, etc.
Jazz Jackrabbit also came to mind. Platformer with definite Sonic vibes to it.
I'll post more as I think of them.

There's some that I intentionally avoided 'cause they really need a keyboard or keyboard/mouse combo like Warcraft and Warcraft II, Mechwarrior 2 and Mechwarrior Mercenaries, Earthsiege, and Metaltech Battledrome.

Outer World/Another World is a great one as is Flashback: The Quest For Identity ( had this for the Sega CD and Outer World for the Atari ST)
