This is how I've seen it explained
They issued a subpoena that said return all classified documents. They also said until you have complied and returned, please do a better job securing the documents. Trump and his team returned documents after some time (because, you know, you get more than 5 minutes to comply with a subpoena). So, they wanted the boxes secured better while Trump and his team were identifying documents that needed to be returned.
After that, an informant told them that Trump didn't return all of the docs. So, they got a search warrant and went to look for themselves.
