Theory: Agent Smith was actually "The One", not Neo.

I'm not even sure why this was in my YT suggestions, but after watching it... I can't honestly say that it's wrong. Never picked up on the part where Agent Smith referred to The Oracle as "Mom". Never realized that Neo was never able to change The Matrix as he saw fit, but Agent Smith could do it easily once he was reborn inside of the Matrix.

Whole shit just reset at the end

which is why Agent Smith would be "The One". In order to reset the Matrix, the One's programming had to be reinserted via The Source. That happened when Smith assimilated Neo while he was attached to The Source; Smith's code was re-inserted through Neo, thus resetting everything.
